Ok, goalie is clearing the ball, he throws to defenseman A, While throwing he steps with both feet out of the crease. Goalie returns to crease, defenseman A then throws the ball back to goalie inside of crease. Ruling?

Legal Play.

The goalie would then have another 4 second count, and meanwhile the 20 second clearing count that started when the goalie first got possession is also continuing, so you might want to think about getting started upfield!

He's incorrect. You can't run the ball back in, but you can throw it all you want. Under NFHS rules, your coach should be prepared to challenge the call via rule 7-13, since this is an incorrect rules interpretation.

Yes, I have not ran the ball back in to the crease, I have only caught the ball when inside. If I had a rulebook with me, I would have challanged it. (I 3rd graders.) I just wasn't sure about that scenario, I have read the rule that you pointed out. Thanks for the help.
