Faceoff situation

Both NCAA and NFHS rulebooks state that officials shall ensure that each team has 10 players on the field (or in penalty area) at the beginning of each period and before each restart after a goal.

So here's the situation.

Ref 1 looks over to Ref 2 and gets the go signal for a faceoff. But Team A does not have a player on the bench side wing area. (official's error).
After Ref 1 says "Down" but before the whistle to start play Coach A calls timeout. Timeout was granted.

Thoughts?

"Sorry, Coach, we're supposed to make sure you have 10 men on the field. You don't need to take a timeout." However, if the beeper had gone off, they still get the delay of game.

I'm OK with giving him the timeout if the whistle hadn't blown yet.
